Rooted - System RO? topic

So i rooted using the method described in the bounty thread.

Apps that require root are quite happy. However anything that attempts to write to the /system area is denied, like the SD Card fixes, or AdAway.

I've tried setting it to RW using ES but not joy, also through TWRP. I'm not sure where to go from here now.
